YES, you can apply for the GATE Exam regardless of the backlogs in your semester exams because the backlogs does not have any effect in the GATE Exam. As per GATE 2022 eligibility criteria a candidate who is currently in final year or already completed is eligible for GATE exam. So if you clear your 4 year engineering degree within 4 years, You are eligible for GATE 2022 exam. There would be no effect of backlog(s) at any stage of your GATE exam .

Hope you're doing well. Unfortunately, you can't take aeronautical paper. Because when it comes to admission, they won't allow you, even if you have good scores. The possible combinations of EE paper are EC, IN, PH. You can take EE as your first paper and you can choose from the above list and choose either of it for your second paper.

If you have a valid GATE you do not have to apply for Karnataka PGCET in order to appear for the exam but you need to apply for admission process through Karnataka PGCET portal only. The first preference is given for students who have GATE score after all the seat are filled and if there are vacant seats then seats will be filled by the students who have appeared for Karnataka PGCET exam. You need to fill an application on KEA portal once the registration begins. You have to attend the counselling as per the schedule. The eligibility criteria is that a candidate must have passed qualifying examination with minimum 50% marks taken together. For candidates belonging to SC, ST and Category-I need to score minimum 45% marks taken together. If a candidate wishes to join in part time M.E. / M.Tech / M.Arch courses then he/she must have worked for not less than three years as on 31st July in the year of admission in an establishment and must be working in an organization situated within a radial distance of 40 km from the institution in which the candidate seeks admission. The value and employability of the course that you pursue depends on how well you perform and which college you get your degree from.
Hence, the short answer to your question is that it depends on your situation.
If you are willing to work hard and improve your skills after joining College, computer science engineering is one of the most employable course at the moment. You have a lot of varied requirements for your skills
If you are doing BSc, you still have a really good chance of Landing a teaching/ R & D job but that again requires more effort than former.
In my opinion, if you are getting BSc in a good college and are really passionate about it, go for it. You can finish the course with way less fee and have more chances of getting scholarships as well.
If you are getting BTech in a good college the definitely choose it, if employment is your primary goal. You can work hard and land a lucrative job.

I am assuming that you have mentioned your IISER exam marks. If you have scored 48 marks, then your percentage would be around 27%. Since you need more than 55% to get admission in your category, your chances of getting in are low.
