I certainly understand your concern, the thing to note here is GATE is a graduate level examination hence the qualification you need to enter is your bachelor's degree and not your postgraduate. I am assuming here that you have a 4 year B.E/B.tech or 3 year dipolma course

IIT Roorkee M.tech eligibilty for CSE requires a B.tech in Computer science/Information technology and they haven't mentioned any other specialisations as your branch is considered. Following that I believe you will not be eligible for this course at IITR.
