GATE Examination allows you to appear for 2 papers maximum and the similar is the scenario for GATE-22 being conducted by IIT-Kharagpur. While filling up the application form you can select the papers you want to appear for and they both will be shown in your application,

IIT Roorkee M.tech eligibilty for CSE requires a B.tech in Computer science/Information technology and they haven't mentioned any other specialisations as your branch is considered. Following that I believe you will not be eligible for this course at IITR.
