There are very less chances that you will get admission in IITs for M.Sc.in Chemistry.
but you can get IISERs for M.Sc. Previous Year, Closing rank for M.Sc.in Chemistry in OBC Category was AIR 839 for IIT Jodhpur. Since IISERs are second priority for candidates. So you can expect admission in IISER.

If you are having your 12th board exams this year i.e., you are already done with them or are currently taking your exams or will be taking them in this month itself (which means you are going to be 2018 passed out student, EVEN IF YOU ARE A 2017 PASSED OUT STUDENT); you are definitely eligible for the IISER examination this year in July irrespective of the mains and advance qualification. However, you should score at least 55% (be sure to refer to the current cut-off percentage)in the results of your board exams for further proceedings if you qualify the IISER.

IISER would be a very good option if you are interested in pure sciences and I really think if you want BS you need not go abroad. IISER and IISC would be really good. Though you can go for PhD in any good country you like. As for the preparation, jee advanced preparation would be great as you will have enough time to prepare for it and might get iiser is you rank within 10,000. However, if you do choose to prepare only for jee main, you might get iisc bangalore (at a very high score though) and engineering as well.

Admisson will be conducted through three channels - KVPY, JEE, and SCB. Candidates applying through first two channels are eligible for direct admission, while an aptitude test will be conducted for candidates opting for SCB option.
