You don't have to apply in any different way for paper II 

Once you have applied for the JEE Advanced itself, you are applicable to answer both the papers. Paper I and Paper II both.

You don't have to do anything extra for that matter.

The expired caste certificate hold actually no significance and it might be your categiry certificate is regected in the later stage of online admission itself. If that happens, then you have to fill the form again and submitting your revised/latest category certificate.
