Yes recently you can get admission in IIT Kharagpur and IIT Roorkee with your nata scores .
Admission is through counselling based on the rank obtained in Kerala Engineering Agricultural Medical (KEAM) Entrance Test. Remaining seats will be filled on the basis of score obtained in NATA.

If the application submission process failed, the fee should be automatically refunded to your account. But I would also suggest, you also write to or even call NATA authorities about the issue you are facing.
