see the cutoff which mentioned in ews and obc ncl of jee main score is only the eligibility cutoff of each category to appear in jee advance. however there is no special benefits of any thing, now admission to iits would depends on the cutoff score in jee advance

I don't think that there will be any problem. You will be eligible to appear for the exam.
However, I think that you may try and contact the authorities and get it fixed. Usually the NTA gives a window period during which you are allowed to fix these.
