To get admission through KVPY Channel, you need to qualify KVPY exam. In IISER, KVPY scholars are admitted "automatically'" to the BS-MS program. Admission portal was opened on May 26, 2019 and it will close on June 20, 2019.

It completely depends on your choice which branch you want to study, you must go with your liking as all the branches are suitable for girls. Today, even Mining Engineering has been opened for girls. But as you know, most of the placements happen in IT companies these days, one may prefer CSE/ IT Engineering.

I want to tell that IISER never disclose your marks it just tell you whether you are selected or not,this it makes impossible to judge the actual cutoff.
But as per the stats
For IISER Pune general category minimum 110/180.
For any IISER general category minimum 75/180.

IISER results are declared within 2 days of writing the exam. But no official marks and merit list has been declared till the last year. They only provide you whether you are selected or not selected.
The key for getting admission to the IISER will be solving maximum questions in the IISER Aptitude Test.
You can get cutoffs online but they are mere guesses. So if you think you have performed well in the exam you can just wait for the results to come out as depending on wrong expectations can be sorrowful if you don't get what you expect.

There is no PREP rank in IIT or in JEE advance
There it is done as the improvement of SC/ST candidates who are unable to qualify in competative exam and there are generally 30-40 seats available for the PREP course and the duration is for 1 year and you will be trained in IIT only and it just depends when the reserved seats remain vacant and can't be filled during the councelling session
There you have to score min of 2.5% of marks in each subject and 5% of aggregrate marks to get to PREP session

So you didnt mention which exam you applied for but no worries let me clear your doubts.
IISER accepts JEE advance Score. For General Category the rank should be within 10000 to get into CRL(Common Rank List) and for candidates belonging to the reserved category (OBC-NC, SC, ST, PD), their category rank should be within 10000. And you can also apply with KVPY score. But they also check 10+2 results. and you will be happy to know your score is good to apply for it. The only thing that you need is a valid score of an all india entrance exam.
The minimum requirement of 10+2 marks is 431(GEN) which is 86.2%.

Indian Institutes of Science Education and Research (IISER) will conduct IISER 2019 admission for 5-year BS-MS degree programmes at its seven participating institutes. IISER admission 2019 will be conducted through three channels- KVPY, SCB and JEE. The IISER 2019 application form for SCB channel was available till May 6.

In NEST, the qualifying marks is 50 percentile for obc. i.e) 90 marks. The total marks for NEST is 180. For getting admission in any one of the college you must reach the 50 percentile. For further details visit the link given below,
